 Swingarm bolt

Anybody have issue with their swing arm bolt. I'm taking my bike apart for the first time (I bought the bike used, less than 3,000 miles on bike). I couldn't get the swing arm bolt out. I assumed it was froze in the motor. I beat on it for an hour to get it out. Then when I get it out and look, it was not froze in the motor, not was it froze in the swing arm. the swing arm bearings were fine. So I slide the bolt back through the motor without the swingarm installed and the bolt doesn't like up completely with the hole in the other side of the frame. All I can think of is to loosen all the motor mount bolts and see if there is any play in any of those to allow the motor to lift up slightly so this bolt will align. Anyone ever experience this?
