I know this topic may be beating a dead horse, but I have read through all threads and still no solution.
This is my first WR, coming from an R1.
I bought the bike about a week ago - rode it home with no issues. Started up the following morning, again no issues until I get home - Bike starts cutting out. This happened several times before it would no longer start.
I figured the previous owner may have had some bad gas as the bikes been sitting, and potentially a bad battery. I drained the tank and replaced with new gas, I also ordered a new battery. Tried starting up and the st. fuel pump primes and the starter turns but the bike will not turn over.
Fast forward to the next day, I swapped every fuse on the bike for a new one, I swapped the starter relay. Disconnected, cleaned, and reconnected all harness connectors, grounds, and wiring. I also figured I may have gotten a bad battery so I swapped for another new one.
Battery shows 12.4v - now trying to start the bike the screen displays error codes 12,46 along with a check engine light. Now the starter will not even engage just a loud click from the relay.
I feel I have done all troubleshooting aside from making some major replacements.
Fault Code 12 is Crankshaft Position Sensor malfunction, and the ECU will not allow you to crank the motor; there is therefore no point in troubleshooting the battery.
Follow the diagnostic steps for CPS on Page 8-41 of your service manual.
Also, check with your local Yamaha dealer whether the stator replacement has been done on this WRR.
Fault Code 46 indicates abnormal power supply to the ECU, but this will not prevent you from cranking, so troubleshoot FC 12 first.

he's probably right, but.... always start with the simple, and work to the complex. to eliminate it as a problem, the power source must be confirmed 100% reliable
Thanks for the replies fellas, got a little deeper into the bike today.. All connections are clean and tight so no luck there. Tested the ohms on the cps plug came in at 281.3 which seems to be in healthy range.
I reset codes, and put in a new very strong battery (13.7v) I feel my only options now are a failure of the sensor or a failure of the ECU.
I also spoke to the dealer today and the stator recall has never been done on this bike. I am scheduling that. Could this be the source of my issues?

It could since the CPS is part of the stator, but it would be rather unusual to measure fine statically and fail dynamically.
This is a tough spot to be in because you have to have the stator recall done first to make sure this is not affecting the CPS, but the dealer has to verify that the bike is working before he gives it back to you, so if the CPS is still an issue after the recall is completed, the dealer may charge you to have it fixed.
Hopefully you have a good relationship with the dealer.

Update:
I've replaced everything i can think of besides the ECU.
Thoroughly checked all wiring connections, nothing seems out of order.
I am truly out of ideas here, could this be a bad ECU?

Hold on, the dealer performed the stator recall, the bike still wouldn't crank, and they gave you back the bike like that?
A bad ECU would throw a Fault Code like Er-*, so it's probably not the ECU.

I did the stator myself, the dealer told me it would be two weeks before I could get in.

Did you clear the Fault Codes after you replaced the stator by going into Diagnostic Monitoring Code 62?

I went over to 62 and flipped the kill switch. Codes still remain. Doesn’t seem like anything is happening. Unless I’m missing a step.

When you're going into the Diagnostic Monitoring Codes, the kill switch should be in the Off position; once you have selected Code 62 then you turn kill switch to On. So you're saying when you do that and then go back to Code 61 Fault Codes 12 and 46 are still there?

They are not there in 61 - but remain stored in 62. They always remain flashing on the main screen when out of diag mode.

Code 62 displays the memory locations of the Fault Codes, not the Fault Codes themselves; if the Fault Codes have been cleared, then both Code 61 and Code 62 should show 00. Also check Code 63 and see what that one displays.

Just a note John. You've become an enormous asset here. Just looking around, the guys who were the best wrenches to provide advice and experience on dealing with mechanical and electrical issues have disappeared over the years, many having moved on to other bikes.
From what I've seen, you've pretty much filled in the gap almost by yourself.
